A friend who has both the Garmin Mapsource and the MSN MapPoint showed me
how he can establish waypoints on either. But while he was doing this, I
noticed that for the same geographical location, ex. road intersections,
the geog. coordinates have significant difference between the the two
programs.

Which one provides more accurate data for entering into a GPS?

Mapsource by itself does not have a very accurate map. You need an add-on
map such as City Select to get accurate mapping info.
And assuming you have such are you sure you are using the same datum between
the two?
And how are the waypoints being "established"?
What are "significant differences"?
